Data is printed on the paper loaded in the specified tray regardless of the 'Paper Size' setting in the Page Setup window. For the bypass tray, also specify the paper type. Check that the paper type that is set for the bypass tray of the machine, check that paper of that type has been loaded into the bypass tray, and then select the appropriate bypass tray (paper type).

- Then select Page Layout Page Setup Paper. Applications over-ride the driver always, so these settings matter. As near as I can figure, the Default tray (Automatically select) which is the default always, actually means to Select the default tray and not as you would assume, automatically select the right tray. That is what Automatically.

Paper lighter than 157 g/m2 (297.6 lb.) can be loaded into tray 1. To use Paper lighter than that, click [Plain] in the [Paper type:] pop-up menu.

Slide the bypass tray guides into position according to the paper size.
Insert a sheet of paper into the bypass tray with the print side face up.
Insert the sheet straight into the bypass tray.
Make print settings, and then click [Print].
To use the bypass tray, click the [Driver] tab in the [Printer Info] dialog box, and then select the [Bypass Tray Unit] check box. To display the [Printer Info] dialog box, display the [Print & Fax], double-click the printer from the printer list, and then click [Info] on the toolbar.
Under Mac OS X 10.3.x - 10.4.x, to use the bypass tray, select the [Installable Options] in the [Printer Info] dialog box, and then select the [Bypass Tray Unit] check box. To display the [Printer Info] dialog box, display the [Printer List], and then click [Show Info] on the [Printers] menu.

Once you've located it and selected the desired option(s), be sure to use the Presets, Save As option to save your new settings as a Preset for future use. You'll have the option to save for ALL printers or only the selected printer. Because my printers are quite different, I always save for ONLY the selected printer, to avoid potential problems.
As you can see, I try to make my presets quite descriptive, because I have a lot of very specific settings for print jobs I use just once or twice a year, but year after year.
